GX starts out with the lead character Judai Yuki (遊城 十代 Yuki Judai) getting a card, Hane Kuribo (Hane Kuriboh), from Yugi Mutou, the renowned Duel Monsters champion. Yu-Gi-Oh! Duel Monsters GX follows the exploits of Judai and another female character named Asuka Tenjoin (天上院 明日香 Tenjoin Asuka) as they go to a duelist academy. The academy was created by Seto Kaiba on a remote island. The dormitories are named after the three God Cards.

The most elaborate dorm, Obelisk Blue (オベリスク・ブルー), is named after Obelisk no Kyoshinhei ( Obelisk the Tormentor in English), Kaiba's card. The dorm in the middle, Ra Yellow (ラー・イエロー), is named after Rā no Yoku Shin Ryu ( The Winged Dragon of Ra). The lowest quality dorm, Osiris Red (オシリス・レッド), is named after Osiris no Tenkuryu ( Slifer the Sky Dragon), Yugi's card. The naming choices reflect Kaiba's grudge against Yugi for losing to him.

Yu-Gi-Oh! GX has been licensed by 4Kids Entertainment and is set to air in 2005 in North America.

• Judai Yuki (遊城 十代 Yuki Judai) - The main character, who stays in the worst dormitory of the duelist academy, Osiris Red. 15-year old Judai gets the Hane Kuriboh card from Yugi Mutou, a famous duelist.
• Asuka Tenjoin (天上院 明日香 Tenjoin Asuka) - 15-year old Asuka is a strong female duelist from the Obelisk Blue dormitory, which is the best dormitory of the academy. Her family name has been written as "Tenjoin" and "Tenjyoin".
• Sho Marufuji (丸藤 翔 Marufuji Sho) - 15-year old Sho is the weaker younger brother of Ryo Marufuji and a friend of Judai who stays at his dorm. Sho looks at Judai as his older brother since his real older brother Ryo is ashamed of having a weakling as his brother.
• Ryo Marufuji (丸藤 亮 Marufuji Ryo) - 17-year old Ryo Marufuji is Sho's stronger older brother who stays in the Obelisk Blue dorm. Nicknamed "the kaiser", Ryo is ashamed of having a weaker younger brother, so Ryo and Sho aren't in contact.
• Hayato Maeda (前田 隼人 Maeda Hayato) - Another one of Judai's friends, 16-year old Hayato has a face that resembles that of a koala. Hayato is in Judai's dorm.
• Jun Manjyome (万丈目 準 Manjome Jun) - 15-year old Manjyome is another strong player from the Obelisk Blue dorm.
• Chronos de Medici (クロノス・デ・メディチ) - 35-year old Chronos is the leader of the Obelisk dorm who gets a grudge against Judai when he loses to Judai.
• Daichi Misawa (三沢 大地 Misawa Daichi) - An analytical 15-year old who stays at the Ra Yellow dorm.
• Daitokuchi - The supervisor of the Osiris dorm.
• Pharaoh - Daitokuchi's cat
• Emi Ayuka - A supervisor of the female Obelisk Blue dorm.
• Sayashima - The Principal of the Dueling Academy.
• Momoe - One of Asuka's roommates.
• Junko - One of Asuka's roommates.
• Tome - A school staff member that gives Judai a free card.
• Titan - A shadow duelist that has the power of a millenium item.
• Fubuki Tenjoin - Asuka's brother, who disappeared in a haunted dorm. His name is written on a photograph in episode 5 as "Fubuki 10 Join."
