Vanilla in the context of computer games refers to the un-modded (see mod) version of a computer game. For example, vanilla Battlefield 1942 (2002) refers to the gameplay environment of the original game as opposed to one of the game's many mods. Playing a modified game is still considered as playing the game, but playing vanilla Battlefield would denote playing the original game without any modification.
